This was an important experiment in columnar encodings but it no longer aligns with the direction I would like to take file formats and hail data serialization in. Aditionally, with the creation of packed loci in pr #15880, I would like people to be able to opt in to that with unstable encodings without also selecting struct of arrays encoding which could have much more severe performance and correctness implications compared to the relatively small change that packed loci bring.
This is safe because EStructOfArrays was always unstable/experimental and not guaranteed to remain. Furthermore, the actual allowed types by this encoding was just array<struct{f1: t1...}> where t1 was only primitive. This kind of data is somewhat rare within normal VCF style matrix table data where there are usually nested arrays.
Security Assessment
This change cannot impact the Hail Batch instance as deployed by Broad Institute in GCP
The PR removes the EStructOfArrays encoded type and its parser and selection paths. Iterable types use the existing EArray path. The PR also removes serialization, round-trip, and MatrixTable checkpoint tests for this encoding.
Changes: Struct-of-arrays encoding removal
Layer / File(s)
Summary
Remove EStructOfArrays and its integration hail/hail/src/is/hail/types/encoded/EStructOfArrays.scala, hail/hail/src/is/hail/types/encoded/EType.scala, hail/hail/test/src/is/hail/types/encoded/ETypeSuite.scala, hail/python/test/hail/matrixtable/test_matrix_table.py
The EStructOfArrays implementation, iterable-type selection branch, and parser support are removed. Tests that covered the encoding are also removed.
hail-is/hail#15879: Adds packed-locus representations; its summary links their use to removing the struct-of-arrays selection.
hail-is/hail#15880: Changes unstable EType selection and decoding for packed loci, in the same encoding system modified here.
Merge Risk: Low · up to 44f6a
The removal is mergeable with a bounded testing follow-up: retain coverage for primitive-struct arrays using the replacement encoding. Legacy experimental-format compatibility is outside the stated removal contract.

Restore the unstable-encoding test for arrays of primitive-only structs.
The removed testUnstableEncodingsOfContainersOfStructs was the only test in ETypeSuite that ran EType.defaultFromPType under withUnstableEncodings on an array of primitive-only structs and round-tripped the result. The remaining unstable-encoding tests in this suite use locus types. The array case now reaches the EArray selection branch without direct test coverage.

Restore an unstable-encoding test in ETypeSuite that runs EType.defaultFromPType
on an array of primitive-only structs inside withUnstableEncodings and verifies
its encode/decode round trip, including null elements and nullable fields, using
the suite’s existing assertion pattern.
