[query] Add Arrow <-> Hail type conversions - #15665
Any proposed open columnar format that we intend to evolve hail to make use of can be described with an Arrow schema, making Arrow's types a common denominator for future work in this direction. This change adds the mapping between Hail physical types and that schema, in both directions, in a new is.hail.types.arrow package.
ArrowSchemaConversion converts a PStruct to an Arrow Schema and back. There's a 1:1 mapping between Arrow's nullability and PType requiredness. Both directions take the reference genome map: loci need the contig list to write, and reading checks that the stored contigs match the defined genome.
dict<K, V>: map<entries: struct<key: K, value: V>>, keysSorted=true,
and keys are always non-nullable
struct: struct
tuple: struct with fields "0", "1", ... plus hail.tuple
call: int32 with hail.call, metadata {"encoding":1}
locus: int64 packed as (contig_index << 32) | position, with hail.locus storing the reference genome name and ordered contigs
interval: struct<start, end, includes_start, includes_end> with hail.interval
ndarray: Arrow's canonical arrow.variable_shape_tensor
(struct<data: list, shape: fixed_size_list[ndim]>), which
arrow-java does not provide
Extension metadata is a JSON object. Arrow -> Hail accepts only what Hail -> Arrow produces and rejects anything else with a clear error. That includes unregistered extension types, dictionary encoding and duplicate field names. Types that cannot be stored (RNG state, void) are also rejected. Extension types do not create Arrow vectors, as they are unneeded for now.
Declare arrow-vector 18.3.0 (Spark 4.1.2's version) as a compile-only dependency now that Hail uses it directly.
Open Question
What form should actually be used for the reference genome metadata, as a first pass, we put the ordered contig list into the extension metadata. For GRCh38, this puts all 3000 contigs in the metadata, adding ~100KB to said metadata, not awful, but not great.

The conversions retain several edge-case validation gaps that can accept malformed schemas, plus an inaccurate requiredness description. These warrant bounded follow-up or explicit owner acceptance; no serious failure in ordinary supported conversions is established.

The title "[query] Add Arrow <-> Hail type conversions" matches the main change. The title is concise, specific, and follows the repository's [query] prefix convention.
Full details: Description check
Explanation
The description covers the change purpose, the type mapping, the validation rules, and an open question about reference genome metadata size. It also includes a Security Assessment section. It does not follow the template fully. It omits the "Fixes #<issue_number>" line, which is optional and may be N/A. It also does not state which security option applies, and it gives no Impact Rating, Impact Description, or Appsec Review. The template states those sections are required only when the change potentially impacts the Hail Batch instance. The author states that the change cannot impact that instance, so the sections can be deleted. The author's Security Assessment text is brief but matches that option. The description is mostly complete.
Resolution
Optional: state the security option explicitly by keeping the line "This change cannot impact the Hail Batch instance as deployed by Broad Institute in GCP" and removing the other option. Optional: add a "Fixes #<issue_number>" line or remove that line. No other changes are required.

Correct the class doc: the root struct's requiredness is not preserved.
toArrowSchema ignores the requiredness of the root PStruct. It maps only its fields, so an optional root reads back as required. The class doc says nullability carries requiredness "at every level", and the root is not covered. The doc should state this root exception.

unsupportedArrowFields has no fixture with a misnamed element, entries, key, or value child. The decoder does not check these names, so it accepts such layouts. I think this change is a good target for property based testing (via scalacheck/Gen). While seeing explicit test cases for types is nice, it's hard to gauge if these tests are total.

Apply the dictionary and extension-metadata checks to structural children.
fromArrowField rejects dictionary encoding and unregistered extension metadata only on the field it converts. Interval flags, tensor shape and data, and map entries skip those checks. Such a schema is accepted, though the file docstring says Arrow-to-Hail accepts exactly what Hail-to-Arrow produces. Route these children through a check that rejects both annotations.

Any proposed open columnar format that we intend to evolve hail to make
use of can be described with an Arrow schema, making Arrow's types
a common denominator for future work in this direction. This change adds
the mapping between Hail physical types and that schema, in both
directions, in a new `is.hail.types.arrow` package.
`ArrowSchemaConversion` converts a PStruct to an Arrow Schema and back.
There's a 1:1 mapping between Arrow's nullability and PType
requiredness. Both directions take the reference genome map: loci need
the contig list to write, and reading checks that the stored contigs
match the defined genome.
Mapping:
- bool, int32, int64, float32, float64: Arrow primitives (signed ints)
- str, binary: utf8, binary (32-bit offsets)
- array<T>: list<element: T>
- set<T>: list<element: T> with `hail.set`
- dict<K, V>: map<entries: struct<key: K, value: V>>, keysSorted=true,
and keys are always non-nullable
- struct: struct
- tuple: struct with fields "0", "1", ... plus `hail.tuple`
- call: int32 with `hail.call`, metadata {"encoding":1}
- locus: int64 packed as (contig_index << 32) | position, with
`hail.locus` storing the reference genome name and ordered contigs
- interval<T>: struct<start, end, includes_start, includes_end> with
`hail.interval`
- ndarray: Arrow's canonical `arrow.variable_shape_tensor`
(struct<data: list<T>, shape: fixed_size_list<int32>[ndim]>), which
arrow-java does not provide
Extension metadata is a JSON object. Arrow -> Hail accepts only what
Hail -> Arrow produces and rejects anything else with a clear error.
That includes unregistered extension types, dictionary encoding and
duplicate field names. Types that cannot be stored (RNG state, void)
are also rejected. Extension types do not create Arrow vectors, since
the columnar writer drives parquet-java directly.
Declare arrow-vector 18.3.0 (Spark 4.1.2's version) as a compile-only
dependency now that Hail uses it directly.
Add a top-level duplicate-name test for fromArrowSchema.
testSchemaRoundTrip covers only unique top-level names. The only duplicate-name fixture is a nested struct field, which reaches structFields through fromArrowField. fromArrowSchema calls structFields directly. A change that bypasses the duplicate check on the top-level path would not fail this suite. Current behavior is correct, so this test adds regression coverage.

Add a regression test alongside testSchemaRoundTrip that calls fromArrowSchema
with a schema containing duplicate top-level field names and verifies it raises
the existing “duplicate field names” fatal error. Reuse the suite’s existing
leaf, references, and assertion conventions.

Reject child fields on primitive Arrow types in fromArrowField.
fromArrowField returns a primitive Hail type for Bool, Int, Utf8, and the other primitive Arrow types without checking children. A primitive field with a child is accepted silently. Add a children check to the primitive arms. Add an unsupportedArrowFields fixture, for example node("x", true, ArrowType.Bool.INSTANCE, leaf("child", true, ArrowType.Bool.INSTANCE)), so the suite detects the regression. The fixture currently fails, because the conversion does not throw.

Update the primitive-type branches in fromArrowField to reject fields that have
children instead of silently returning a primitive Hail type. Add a malformed
primitive field to unsupportedArrowFields and verify conversion rejects it,
while preserving conversion of valid childless primitive fields.

Any proposed open columnar format that we intend to evolve hail to make use of can be described with an Arrow schema, making Arrow's types a common denominator for future work in this direction. This change adds the mapping between Hail physical types and that schema, in both directions, in a new
is.hail.types.arrowpackage.ArrowSchemaConversionconverts a PStruct to an Arrow Schema and back. There's a 1:1 mapping between Arrow's nullability and PType requiredness. Both directions take the reference genome map: loci need the contig list to write, and reading checks that the stored contigs match the defined genome.Mapping:

arrow-java does not provide
Extension metadata is a JSON object. Arrow -> Hail accepts only what Hail -> Arrow produces and rejects anything else with a clear error. That includes unregistered extension types, dictionary encoding and duplicate field names. Types that cannot be stored (RNG state, void) are also rejected. Extension types do not create Arrow vectors, as they are unneeded for now.
Declare arrow-vector 18.3.0 (Spark 4.1.2's version) as a compile-only dependency now that Hail uses it directly.
