With the preseed file, is it possible to manage the encryption at rest and use the qcow2 file generated with bringyourownlinux ?

From what I understand, you want to encrypt your partition before, in the qcow2?
That will not work.

This is not yet planned on the roadmap.
You can always try with BYOImage, it may work.
