Fix CSV checkpoint files with correct folder structure

Description of the bug

I noticed that at least one of the subworkflows to create the checkpoints CSV is generating the wrong folder names for the outputs. I noticed this behaviour in the norm step, might be in more places. It is not a priority but needs to be fixed.
