Tabular report of pretty-alignment should support multiple strains

For a virus with multiple strains, the tabular report of pretty-alignment should follow the main strain defined by Sierra. All positions should be therefore convert to main strain positions accordingly. I currently disabled "pretty-alignment" output for HIV-2 in hivdb-cms. It should be restored once this issue being resolved.
