Currently when we switch the field from the include/exclude selector, the field is not reset, even if the Directory Structure tree gets all the entries crossed out.

For a consistent behaviour it would be better to just reset that field, this should be an easy one, let me know if you want to make a PR and I'll assign it to you, thanks!
