thanks for the script, do you mind committing the code that generates the reference file, my says 8140 sites were not included even with version 4.

So you saw those 8140 sites in the "sites_not_in_reference.txt" file?

hi, i'm having a similar issue. but with 8113 sites, and yes they are listed in sites_not_in_reference.txt

Thanks @JHFreeman , would you mind listing a few of those sites here? Just a chrom and position would be helpful. I need to go grab my personal data once more, but I suspect they will just give me the set of sites that were sequenced when my sample was originally run.

I also get this with one file with 8115 sites. My two other files I have get everything except 1 site each.
