Protocols are controls on the tardis console that function to make your playthrough easier, here are them played out for you to better understand what function they serve when activated.
To locate where these controls are on the console, use the Sonic Screwdriver while in scanning mode.

There are a few things to look out for if you used protocol 515:
The TARDIS itself will start repairing itself, which can be sped up by putting a sonic in the door from the outside (only works when TARDIS needs repairing):

Then the various subsystems will be severely damaged, requiring manual repair, which is done by feeding them a choice of various items:

All your Artron will have been dumped as well (which enabled the instant travel that protocol 515 provides), so you'll need to start the refuelling process by engaging the handbrake and then turning the refuel control on (via the console).

Once the TARDIS itself is repaired, you should be able to disable the alarm (via the console).
Once you've repaired the subsystems to a sufficient degree and refuelled a minimum of Artron, you should be able to turn the power back on.

How do you refuel it?

It's described in https://amblelabs.github.io/ait-wiki/blocks/console/#how-do-i-use-a-tardis-console (search for "refuel" on the page).

Basically, you first have to engage the brakes and then activate the refuel control (both on the console).
If the brakes are not engaged, then the TARDIS can't refuel.

For some reason my tardis is always full on fuel like the green bar seems to never decrease, is it a bug or do i have to enable it somewhere?

In the new AIT update is there Real World Flight, or has it been disabled?

It's disabled for now, as it still needs work.
