Add a driver mode for the camera that stops processing and just streams the frames from the camera and sets all the properties of the camera to auto. This should be fast enough that you can switch between the modes instantly.
Also, look into whether we need to wait for the sensor to warm up when locking in sensor settings for "Pipeline" mode.
