rpointer files not moved to st_archiver

Brief summary of bug

Doing a longer simulation it looks like rpointer files are not moved to the short term archiver, which clutters up the run directory.

General bug information

CTSM version you are using: [output of git describe]
ctsm5.3.026 and likely other versions

Does this bug cause significantly incorrect results in the model's science? No

Configurations affected: [Fill this in if known.]
Also needs to be fixed for other components (RTM, MOSART, etc)

Seems like this will be fixed by #3067

Please provide a reproducer. If you are writing restarts at a frequency > STOP_N then these files will be accumulated in the run directory until the archiver runs after the run is completed.
