While analyzing non-human populations, I’ve noticed a substantial discrepancy between the results of local ancestry and admixture analyses. Initially, I used Beagle for phase correction and then conducted the local ancestry analysis.
The local ancestry analysis indicated that a specific population had over 70% ancestry component. However, the admixture analysis revealed that the same population had less than 30% ancestry component.
To address this issue, I attempted using Gnofix for the phasing correction method. However, it displayed an error message: “Assert False, Usage from the command line has been temporarily suspended.”
Could you please assist me in resolving this problem? I’ve read your #15 command and would like to enable it to analyze my data using Gnofix and Gnomix.
